I have 2 times R-fMRI data which are repeated measures. When I'm going to do statistics using ANOCOVA, but I confuse about which group I should put in first: is the group at baseline or the follow-up? What is the mean of positive or minus numbers in the results? Thank you!

You can use post-hoc t-tests
You can use post-hoc t-tests to do that by performing the two sample t-tests.
